The programme accepts manual input or file uploads, and provides a variety of optional conditions to meet your needs.
Step 1 - Select Prdiction Mode
PON-Tm provides two prediction modes, Single and Batch. Single mode allows prediction of a single mutation in a single protein occurring in a single experimental environment, while Batch mode meets the need to make a large number of predictions at once.
Step 2 - Upload Your Data
You can upload your organised data to be predicted here. If this is the first time for you to use the Batch mode, you must download the example file below and organise your data with environmental related conditions. It should be noted that the size of the uploaded file cannot exceed 20MB in a single upload.
Step 3 - Leave Your Email and GO!
As Batch usually takes longer than anticipated, we will send you the results to the email address you have provided once the prediction is complete. Additionally, we will also save the data on the Result page based on your IP address, and you will be automatically redirected to the Result page after clicking GO.
Step 2 - Select Your Protein
We offer you two ways to select your protein, Fasta or ID. If you have the Fasta for the protein already, we recommand you to input Fasta directly. The ID fromats accepted by this server include: UniProtKB/Swiss-Prot ID, EntrezGene ID or Emsemble ID.
Step 3 - Select Additional Conditions
In this step, you must first enter the specified mutation that occurs on the above protein, such as E74K. You may then specify the environmental related conditions as "pHTm" (which has been selected by default) and upload the pH of the environment where the mutation occurs as well as the Tm of the wild-type protein to obtain more accurate prediction. Furthermore, the option to specify the experiment as "Common" is also available, which eliminates the necessity for entering additional conditions.
Step 4: Let's GO!
Click GO to start the prediction. Wait a few seconds and you will be taken to the results page. If there is a problem, you will also see an error message in that page.
